Other themes are not yet compatible with Online Store 2.0—although it's important to note that this only means your theme is limited to pre-2.0 features. In other words, transitioning to the new editor won't break your current theme, but you're unable to use 2.0 features until the compatible theme version is set up in your store.
Will I have to make theme file modifications again for 2.0 themes?
Custom modifications made to the theme files would need to be adapted to the new theme version. This is the case when updating themes in general, but especially challenging considering the new theme file structure required by Online Store 2.0.
The Online Store 2.0 enhancements include a variety of customization options, so it's possible that code-based modifications could be achieved with potentially baked-in features.
